Judith, my English is not native and is not so good to choice between different wordings. I would to explain the meaning of Russian sentence only. It is quite possible that your wording is acceptable also ("mistakes/inconsistencies between various sections of the protocol have been corrected"). However I think the authors have in mind literally "the omissions of words" rather than "gaps in consistency".
