Annealing – kaljenje, lepljenje) na 40-65C – U sledećem koraku PCR ciklusa, snižavaju se temperature, što dovodi do obnavljanja vodoničnih veza i podstiče spajanje jednolančanih komplementarnih nukleotidnih lanaca. Prajmeri pri ovom spajanju imaju prednost u odnosu na duge jednostruke lance jer su kratki i u značajnom višku, tako da se brzo hibridizuju (neki istraživači koriste izraz “lepe se”) sa komplementarnim sekvencama na oba lanca target DNK. Temperatura hibridizacije mora biti dovoljno niska da omogući hibridizaciju prajmera za jednolančanu DNK, ali i dovoljno visoka da hibridizacija bude specifična, odnosno da se prajmer vezuje perfektno komplementarno. Ako je temperatura niža, prajmer će se vezivati nespecifično (na nespecifična mesta), a ako je previše visoka, prajmer se neće vezivati. Ova faza traje oko 1-2 min."
